Using Clarion Enterprise in differing Windows Operating Systems

We have a banking system written with Clarion enterprise. It appears that compiling the app in NT creates an application that has limited functionality in 95/98, as some of our batch processes don't work. Run the EXE under NT though and it works like a charm. I thought the compiler created a true 32 bit application that is independent of the OS. Anyone familiar with this?
