Hi,
I run a 120+ Active Directory and just a few weeks ago some users started having problems with their home directory.

It is mapped as \\DCServer\Users$\%username%
But it seems for some users when they log on it connects to \\DCServer\Users$ instead.

In AD for all those users it is clearly mapped correctly and to fix it I have had users right click on their home drive and disconnect it and then reboot. After that it comes upp correctly untill a week or so later it starts again.

Where should I even begin to debug this?

Are your client PCs running XP??

If so then I've had this before, you need to disable fast logon optimisation via group policy;

Computer Configuration\Administrative Templates\System\Logon\ Always wait for the network at computer startup and logon

If there are no stupid questions, then what kind of questions do stupid people ask? Do they get smart just in time to ask questions?
