How can I control start-up programs for different user accounts? Maybe I'm making this more difficult than it has to be, but if I, the Administrator, make a new user account, is it possible to have or configure the start up programs differently for other user accounts, whether they be administrator or limited?

That's going to depend on the individual programs. It could be as simple as removing shortcuts from the 'all users' start menu or possibly as complex as manually setting permissions in the registry.
 
See if you can shuffle the contents of these folders?

C:\Users\usernamexxxx\AppData\Roaming\Microsoft\Windows\Start Menu\Programs

C:\ProgramData\Microsoft\Windows\Start Menu\Programs
 
I'm not sure if there is a Vista version of this or if it indeed runs on Vista but for XP I used to use a Microsft program called SteadyState to control the public use machines at where I used to work. SteadyState allowed me to lock down the PC's to internet explorer use only for the public account.
I know I'm being pretty vague here but it might be worth a look.
