I have a UPS unit that has 2 9Ah batteries(Cyberpower 1250AVR). Does anyone know if when I go to replace the batteries I can hook up 2 12Ah or 2 16Ah instead for extra run time without running into trouble with the charging system?

Adding higher capacity batteries works in principle - if your UPS isn't designed to add additional batteries to increase runtime (some manufacturers have units designed specifically to be expanded that way), you'll have to arrange a safe and secure way to extend the internal battery connections to your external batteries. Most units are designed to only have internal space for the size battery they supply with it. Be careful with the wiring and connectors (Anderson Powerpoles are highly recommended).
