Upgrade from ASP.NEt v1.1 to v3.5 (Visual Studio)

Hi! I upgraded the web application package from v1.1 to v3.5 using Visual Studio 2008. I noticed the upgrade went well but some of web scripts and 3rd party DLL softwares don't work now.

So, I had to do some fixing to get it to work. I noticed it stayed as web application in VS 2008. Is there a way to convert it to the web site? I know web site can be converted to web application but the other way around?

Also, is there some good documentation out there on how to get the web application working again in VS 2008? SOmething to point me to the right direction and I'll take it from there...
