Ugrading HDD on Poweredge 4400/Perc Ctlr

I have a client who has a Dell 4400 with a factory installed version of Windows 2000 Server. As you know, Dell creates a tiny 4GB Partition as the system partition. This partition is on a 36GB SCSI HDD that is part of a hardware mirror with an identical drive located on a Perc controller. The client has purchased two identical 146GB SCSI hdd so that I can clone the original array of drives to the new drives that are mirrored on channel 1. This server is the primary domain controller for the network. In order to do what I need to do here I will need to build an array for the new drives then clear the config after cloning and rebuild on Channel 0. Dell has told me that this can cause problems with the arrays, mainly the original drives arrays, should I need to go back to those drives if it fails. Is there an easier way to accomplish what I am trying to do?
