Trouble with shell calling AS400 program

I have a user who is able to access two AS400 boxes. We have added some code into an Access database to use the Shell command to call a program that is on the secondary AS400. However, we think that it tries to access the program on the primary AS400 (not the correct one). We have setup an ODBC connection to access the secondary AS400.

Anyone ever had this problem? How did you resolve? TIA
