Trouble with Share Locks on Win2k Server

We have a client using an Dos application that is being access via VPN with 5 computers login to the server on a regular basic. The problem that we face is that ocassioanlly we get messages from the application saying that the "files are in use" "please wait". Most times there is no one else using that records or actively processing data. We feel that this is Win2k problem because we ran the same app. with Win98se with no problems.
Please provide any advise that you may have and/or is available.
