File > Save For Web...
Change the settings on the right to GIF and check the Transparency option. Now use the eyedropper to pick the color you need to be transparent, and in the color table, click the "Map color to transparent" button at the bottom (it looks like a checkered square).
There are other ways too, but this way just assumes that you are working with an existing, non-transparent image.
