Which percentage would I use to present the total percentage complete?
 
Um ... how about the total percentage complete?

Take the total amount of work done and divide that by the total amount of estimated work in the project. Just make certain that you continually (weekly) revise the estimated work to reflect your resources' better understanding of each deliverable's work.

You might want to look into "Earned Value" ... there's lots on the web and it's too involved to discuss in the brief answers provided here.

 
Generally speaking, use NULL.

When things look good, use 90%.

All other figures are self-delusion.
