Tool To Press Buttons Automatically

We are running applications that take long time to execute. One of our main problems is that the program is trying to open files with passwords or that give errors when trying to open. Many of the popups require user action (like pressing yes/no, press escape key, etc). Do you know of a tool that may be trained to press this buttons in such a way that this may happen automatically?

It is possible to pass a password when you open excel file. It is possible to test if file was opened without password required too.
So it's rather a problem with proper design of the application, that limits user actions to critical decisions and with the user that has to consider consequences of pressing 'yes' or 'no' rather than attempting to close messages.
