the item could not be deleted. It was either moved or already deleted

Our Exchange server reached the 16Gb limit, so we tried to defrag it as, but it deleted the database, so we tried to restore it off of the backup tape. This to had problems, now we can't open or delete e-mails or change details in contacts, that has the same date as the backup. So all last wednesdays e-mails can't be opended or deleted. All other days are OK. The sever is NT4 using Exchange 5.5, all the Microsoft updates were done 3 weeks ago, so it was totally upto date. People have mentioned about deleteing the mail boxes and adding them back in, but I have have over 3000 boxes. Has anyone got any ideas?
