What OS are you using - Win2000 or Win2003? If Win2003, make sure you're not running the Release 2 version. We have a site with this same problem, and I'm currently trying to find out whether they installed it over Release 2 of win2003. If you find out your solution, please post it (as will I, when we find the culprit).
I just ran into this issue. Have a windows 2003 R2 with IIS6.0 and the error when logging into the web interface is " Login failed because the TM server is missing hte required security device (Dongle)"
I can tell you that I took a scorched-earth approach back in January and reinstalled the OS and TM 3. Of course, I made sure not to install the R2 version of Windows 2003, since it's not supported. It has worked fine ever since.
