System not recognizing CD ROM drive and second hard drive

My system [Pentium 111, 550 MHz, running windows XP Pro(Upgraded from Windows 98SE), having 2 hard drives C & D and one CD ROM drive] is infected with adware/spyware. After running anti spyware programs i.e spybot, adware and Spy Eliminator, no spyware was reported by these utilities. When I Norton Antivirus 2004 reports spyware/adware. It does remove a few files but not all of them. Now it seems that this spyware has corrupted my system files as my CD rom drive and second hard drive are not recognized. Can someone help me on how can I make my system recognize CD ROM and second hard drive, so that I can reformat C drive and reinstall a clean copy of the OS.
 
What does BIOS say about your drives and how do you have them set up on the IDE channels?
