I am looking for good documentation about using System Compliance Profiler. I have it installed and it is reporting back fine, but I would like more information about the rules and scanning for microsoft patches. I have the Getting Started Guide but need more.

There really isn't much out there. The documentation from McAfee explains how to create the rules. We had to manually create rules for the new patches because McAfee hasen't released any updates yet.
