Subsequent install of Web App hindered by SP

Probably a Rookie question...
I installed a web application (operates through ports 80, 6400 and 6401) after installing SharePoint server and I only get HTTP400 errors - page cannot be found.

How do I configure SP to enable this application or how do I open these ports for it to operate?

If you need more detail, please ask.
