Strange white boxes in InDesign.

Hello, I'm sure this is a ridiculous question but I'm having these magical white boxes appear on various parts of a PDF that I exported from InDesign. It only appears on those which seem to have filters so I removed them but it is still appearing on a transparent Photoshop file that I have to have in the document. Any suggestions on how to get around this frustrating problem?

Adjust your view settings in Acrobat or Reader.

Did you generate a PDF/X-1a file?

If all else fails, print a postscript file and run it through Acrobat Distiller.
