Stack or use 2 data lines?

I am replacing a Hub 500 with 2 24 port 3300 switches and I could stack these (using a matrix cable) and feed the switches with the existing 100mb line (comes from another 3300) or I could keep them seperate and feed each with a 100mb line (coming from the same 3300). Seems like the 2 lins will give me better throughput, but... am I loosing something else?
Also; what kind of speed does the matrix cable actually run at?

Not sure of the exact speed of the matrix but it will be much much quicker than two uplinks
