I don't think so. Usually SSI are processed by the web server when it sees that the file being requested has a .shtml extension, or .html if that's the way the web server was set up. Unfortunately, a cgi script has neither.
Can you just modify the cgi script to read the file you want to include and insert it's contents into your output?

I just would have loooooved it if I could have used the one SSI file for everything. Oh well, I've been looking and asking for a while and it looks grim.
