I have ran a query on my old sql 2000 server which returns company names depending on the user input that works fine.
I ran the same query on my new sql 2005 server and it disregards the input by the user and returns all the companies.
Is there something in 2005 that would course this.

The user inputs via php script ona webpage

And the query is?

Even without seeing your query, I would almost guarantee the problem is in the PHP script or (more likely) the interface between the PHP and your script. Perhaps you should upgrade your database driver.
