My new MoBo is a Nvidia 4 chipset with SLI. I initially only want to use one graphics card. Which slot does it go in - the X1 or the x16. The manual is not clear about this. The graphics card is a Geforce 6600GT.

Standard SLi boards have two 16X slots, as seen here on this typical layout: Asus A8N-SLI, the Blue slot closest to the CPU is the primary 16X slot and should be populated first and the black slot is the secondary for SLi mode (when two cards are utilized)
On the original SLi chipset (single chip versions) these slots default to 8X when two cards are used (later NF4 X16 chipset) which uses a North and south bridge, has true 16X PCI-e for both cards.
16X slots are used for PCI-e graphics cards in the order as described above (closest to the CPU first)
