Skipping CAP

I have SMS 2.0 sp3 set up in an NT4.0 sp6a domain. 2 Caps. The main site server is getting skipped over and the 2nd CAP is taking on all the logons and distributions. Even when the second server had a hard disk failure, rather than logon to the main site server, the client installs were failing as they couldn't connect to the logon server. Where has the main server gone to. All site settings are the same as always. Anybody have any ideas?
