Is it possible to change the Advanced Search page to only search/display results from "This Site" instead of all the sites? Users in one site should not be seeing results from all the sites.

Thanks.

Hey,

That is possible by controlling the site scopes available in Advanced Search.

To configure this go to the top level site.
Site Actions -> Site Settings -> Site Collection Administration -> Search Scopes

In this page you can control the scopes that have to come in the advanced search page.

Is there a way to get rid of the Advanced Search link that is beside the Search box on the top of the page? And can this be done just for a certain site, and not the whole Sharepoint site?

yes.

open the results.aspx (assuming this is a search center site). Edit the page. Select the "Search Box" webpart in the top zone.
Edit the web part properties. Expand the Miscellaneous section. You must be able to find a checkbox called "Display Advacned Search Link". Uncheck it. This must work...

Thanks, that worked for the results page. But what about on the header of what I assume is the master page? I can't figure out how to edit that porion of the page. Whenever I edit a page, that top header is not part of the edit mode. And there's a Search box and "Advanced Search" link there too.

hmmm,

for that you have to change the master page :(. no other option...
