Server sends all the mail again to users upon restart/upgrade

My Microsoft Exchange Server has been configured to retain a copy of every incoming mail from outside on the server.
I am having this problem with the server: Everytime I install a new Service pack etc. or do any upgrade on the Windows 2000 server, the users on my Exchange server get all the external emails resent to them marked as 'New'. How can I redo the settings on my Exchange Server etc. to avoid this resending of emails to the users.
