Theorisingly, try creating a new one, when its what you want move your users over then remove the first.

You will need to do this out of hours in order to minimise the impact on your users - it cannot be done on-the-fly.
The easiest way to do this is to create a new farm and add the existing servers to it. You can then delete the old farm (after testing!).
You may need to check in Published Application Manager that the settings are still valid. In the worst scenario, all you will need to do is re-create the Published Application.
As long as the name of the published application remains the same, there will be no need to modify any of the users' settings.
