Security discrepencies in System Manager/AD

Why are the security settings for mailboxes different in System Manager than they are in Active Directory? For example, within System Manager my Exchange server does not allow the EVERYONE user group any rights to any of the mailboxes. Yet in AD the EVERYONE group has "Read" rights to all of the mailboxes. Both permissions are inherited in System Manager and AD. There are numerous other discrepencies. We have OWA configured on the Exchange server, if this makes a difference.
