I have two images that I want to use side by side, both the same image of the sky, the problem at the minute is that you can see the where the two images are joined together, what is the best way to 'blend them together?

Put the images in two seperate layers first.
you could just remove the side of one of the images with the rubber - Hardness at 0%.
Or, for a smoother transition...
add a layer mask to the top layer(layers palette[button @ the bottom]), make sure the mask is selected(the square next to the image in the layers palette - Click on it in).
Then select the gradient fill tool(click and hold on the paint bucket and select the gradient tool).
Select the black and white gradient from the presets in tool options.
Now, Drag a line from the area to be totally transparent, to the area to be completely opaque and you will see the gradient masking the image.

'The two images are slightly overlapping, could this be the problem?' no, as long as they are on seperate layers they need to overlap.

there's a 2mb mailbox limit with the free hotmail account, if your sending a psd, reduce the size of the image accordingly, it doesn't have to be full size to see what you're doing.
Try the second image I posted again, if you can't view it directly, save target as ... and then view.

Looking at your image, because its a sky scene, I would recommend that you use the clone brush tool and selections of different areas of the sky and the eraser tool(low hardness setting).
The gradient tool is much too regular for a cloudy sky scene. So dicard the mask(right click mask, Layers palette, discard Layer mask).
The other way will be much more irregular, thus making the join harder(impossible?) to detect.
