I have a SBS 2003 server which runs a back up at night.

Every time the backup runs it causes the system to restart with the message "The System Shut down unexpectadly" stored in the event log.

Any ideas why?

Looks like hardware, not that i am helping you with this information but there is not mutch more to say with this information.
Try a diagnosis test on your hardware...

make sure your excluding the pagefile from the backup, as that sometimes can freak out a system.
