Can a RJ31X be used in place of an RJ48X? Is it just different pins that are shorted out?

That depends on the particular Modular Jack hardware. Remember the RJxx spells out a particular wiring arrangement for the type of service needed on the Modular Jack. Not all Modular Jacks are the same, for example: 6-position or 8-position with/without shorting bars. The are different mounting arrangements also.

You can download a reference guide from Suttle Apparatus here:

Though "X" doesn't always indicate a shorting bar AND while both RJ31X and RJ48X call for an 8P8C, the wiring arrangement or pinout is what kills the ability to swap them as like jacks.

pry the shorting bars off they are identical we used to do that to stop old pbx stuff from bypassing dialers!
