We have to restored our exchange database from a tape that is 3 days old. After doing so, and the Outlook clients reconnect with exchange, what will happen with the messages in outlook that are newer than the database. will they get synched to the server mailbox or will the server think they are messages that were deleted on the server and thus delete them on the client?

The server will not delete them. They will be synced into the store, just like messages that the client might have downloaded via POP and proceeded to store on the server.
