Remove Javascript for ADA 508 Compliance

Hi, My website has to be ADA 508 compliant, but the problem is that I use lot of javascript(pop ups, auto focus on fields, focus back on parent windows etc).
Can somebody suggest how to remove javascript and keep the following functionality.
Any help in this regard would be really apreciated.
