Reinstalling Win2000 with Win98 on same hard drive

I am running Win2000 with Win98 on the same hard drive (dual boot). After being trashed on the Win2000 by a hijack and virus (Both seem to be completely removed). The system is not running completely reliably. Ex. SP4 will not complete it's install and hangs up at the cleanup. I would like to reinstall Win2000. What would be the best way of going about this? I have no problems with backing up my personal info so I am not worried about losing data.

i am running an intel 845 with a 80G hard drive, 512 mem and a P4 2.4 chip. Only about 20% of the hard drive is used.
 
boot to win98, pop in the 2000 cd, when it give you option to install fresh or upgrade, choice install a fresh copy that way you get to keep the win98 if you want to
