I am planning to install Windows XP to a small C partition, and install all my program files and data to another (this way, if I have to format, I dont lose all my installed programs). I know that in Windows 2000, if you backup your registry, and after you format, then try to merge the registry again, you are unable to. Is this the same in Windows XP, or is there a way to backup registries from certain programs, etc...

Im sure u all know what I mean even from my poorly worded paragraph ;)

When you back up your Registry the paths to the programs will be as of the time of backup, so remember this if you are moving programs.

You have the option of backing up your Registry via the standard Microsoft Backup program. You can also do it through this method as outlined here.
