Rebuild Sort Files

Hi. Are there command line instructions available to rebuild Application sort files?

I ask because I am using command line instructions to run a Visual Integrator job into our Payroll system. Following the job each week, the user has to rebuild these files. I would like to just run the import, auto sort, and send the user on his way.

Any help would be appreciated.
