"Sign the assembly" vs "Sign with digital certificate"

I just bought a code signing certificate from Thawte. First I signed the setup which worked fine. Now I want to sign the individual files as well.

I see that there is an option in Visual Studio 2005 to "sign the Assembly". Is this necessary too? Or can I just sign the individual exe's like I do with the setup? What is the difference?
 
Assemblies can also be DLLs.
