I am going to rebuild/move a BCM400 3.7 for a customer at another location. Can I re-run the quick start wizard again and start programming from scratch? or should it be run only once, like it says?

Don't see why not. They probably say to run it once so you don't wipe out programming unintentionally.

If they are just moving why would you want to start from scratch? Unless you are getting paid by the hour its a waste of time, just make sure the wiring is labelled and make everyones extensions the way they were.

You can verify the port numbers of the phones and cross-connect accordingly. Have the customer put tags on the phones as to whom they belong and where they are going. We usually make a cut sheet before we move the system. You should not have to reprogram.

A great feature to use when you move a BCM is set relocation. Turn it on before you disconnect any phones. Move the system. Then you can cross-connect any digital port to any station cable. When you plug in the appropriate extension, it will be the same as it was before the move.
