QUESTION ON STOCK TAKING

So we were doing our annual stock taking Yesterday, everything went fine until we were uploading the information to our server, upon uploading the info we made a tiny mistake, by uploading the information from another computer connected to the server, rather than uploading directly at the server.

We left the computer running all night last night to get the information processed, but to our disappointment the process wasn't finished and we then had no choice but to open, however, upon opening the store i tried cashing one item and it work, some of the small items however don't work baby bottles, teether rings etc etc...

Where my real problem is, is that our cashiers are cashing and its not conflicting with the process that is going on at another computer, its now 4:30 and the process has almost reached a time of 24hrs, we tried printing out the cycle count status and it went through, but trying to post the cycle count it wasn't working at all.

Is it suppose to take so long?
And what can we do now at this point in time?
