Published Application launching another application

First app is a published app (seamless window) and upon a certain routine begins a batch scripting process. within that batch script there is a call to another application (not published in citrix but ran from a network location), which does not present itself inside the seamless window.

This will work from an RDP session to the server but bombs with citrix.

Any assistance would be greatly appreciated.
