Do placed images within Illuistrator print differently than they would if output within a page layout program? (such as Quark or Indesign)

No, Not if you brought them in at 100%. If you bring them in, then make the size of them say 200% (within the layout program), then your going to be in trouble, because that will decease the DPI of the image
