prevent frontpage from deleting directory

I know little about FrontPage. I have built a custom PHP application for a customer. I do not maintain the rest of their website. The rest of their website, they maintain themselves using FrontPage. Problem: When they publish their site using FrontPage, it deletes the directory which holds the application I built because it is not part of their FrontPage site.

I have stumbled around a little looking for the setting(s) ... I hope they're there. Can anyone tell me how to prevent FrontPage from removing the application directory when it publishes the static HTML site?

have you asked them to maybe sync the site? Depending on the version of FP they have, it might offer a sync which will copy the PHP files to their local computer (which would be good since they should have a back-up copy as well).
