What would cause the following:

You call the MM pilot number and hear the customer greeting but when you press # to enter the mailbox number you hear the MM prompt 0 "Welcome to Avaya Modular Messaging"

The system is not setup to use the MM Auto Attendant.

Could this be a programming on the phone side to cause this?

Any ideas of where I should look?

Are you saying you are hearing a subscriber prompt/greeting or one of the system/custom recorded prompts/greetings when you dial the pilot #?

Whether the AA is enabled or not should have no impact to your issue. That only allows or disallows the ability to transfer from the main AA to extensions (if enabled) or mailboxes (when AA is disabled).

If you are hearing a custom greeting that is used for the time of day greeting then I don't think you can do anything until after those greetings have played and the system has moved on to the AA greeting. Once the AA greeting starts to play then you can do a function.

What is the OHV showing when you hit # ? Are you sure the VMSC has been fully programed ? i a call covers to it does the integration work ?
