Port flapping

We've got BlackDiamonds and Summit Switches in our network. In all of them I can see that logs are showing a lot of port flappings. Port goes down and comes up in about 2 seconds. I tried to disable Auto-Negotiation and STP but no results. Does anybody know why this happens in Extreme Switches?
 
I see it quite a bit too with our gear. It makes no sense in some areas. You may want to try turning auto-polarity off on those ports...I had that work in a few cases. We also replaced cable in others that worked and some new cables didn't make a difference. To top it off we even had some NIC driver updates work and cause the 2 second drops to stop.

I'd be interested in finding out why too.
