As of late, when client machines are accessing their published apps through Nfuse, they get a Client File Security popup window asking them if they want full access and to never ask them again. Is there a way to get this window to stop prompting users?

This is a client side setting. Once the user responds by checking the "Allow Full Access" or whatever and "Don't Ask Me Again" it should go away. The information is stored on the client machine for each connection. If it needs to be changed after the fact (say the user said "No Access" and "Don't Ask Me Again" but needs access), right clicking on the MetaFrame window title bar and selecting "Client Security Status" will allow changing the setting.

The file is webica.ini in C:\windows

Full access, never ask me again should be 405 in the security level area.
