Pop-up ads appearing out of nowhere

I have a machine that has pop-up windows appear every time IE is opened, even if it is not used to browse the web. The machine is NT 4.0 SP 6a, IE 5.5 SP 2.

This all started when the user (a local admin) browsed to a certain web site, which tried to drop a virus onto the machine (the antivirus software supposedly stopped it). I have run repeated virus scans, as well as uninstalled all unfamiliar applications, manually removed registry entries for any obvious adware, and even used Ad-Aware on the machine. No matter what, though, the pop-ups just keep on coming.

Anyone have any ideas on what can be done next?
 
There seem an *.exe file left by that particular website. Just like BonziBuddy which is also hard to remove and just keep on popping up. If you have Norton Cleansweep, you can delete it safely. If you don't have, you have to manually search it in C: drive.
