Policy applying to everything!

I am having trouble with a policy that I recently setup. The policy is intended to restrict settings on two brand new terminal servers that we just bought. I created and configured a group policy to apply to the two servers and the users that log into the terminal servers. Problem is that when you apply the policy to a user and have that user log in to their machine, the policy applies to their machine as well as the terminal servers that they are logging to. Is there any way to seperate the policy and have it just apply to the term servers and leave the domain computers alone?? Any help would be greatly appreciated!
 
I guess I should add that the domain controllers are 2000 and our new Terminal Servers are 2003 Standard. I do know that the 2000 GPO doesn't give you a whole lot of control over Terminal Services. Any suggestions would be GREATLY appreciated.
