I went into the permissions of a directory and checked replace all permissions on subdirectories. After I did this, I realized it was wrong, so I stopped it. I do not know what the permissions were, so I am not sure if anything changed. So here are my questions: Did some of the permissions change? If they did, do they go alphabetically by the parent directory? Is there a log somewhere that keeps track of what changed?

Yes, you've definately made NTFS permission changes. I'm not exactly sure of the order. I think it is Alpha based.
 
There is no log that details permissions such as X was changed to Y. Permissions are distributed. dumpacl
is a wonderful
tool for getting a printout of this distributed info.
