I have setup Performance Monitor of some of my machines.
However, the problem I am facing is that everytime the machine is rebooted after backups, the PerfMon stops. I have set the services to start automatically but it still doesn't seem to have corrected this problem.

Any thoughts?

Start System Monitor again, and open the properties of the alert that you created. On the Schedule tab, change the Stop scan option to After. Type a large number for the days to scan. The maximum value is 100,000.Click Start a new scan. The alert should run continuously, regardless of rebooting the computer, logging off and on, or the date.
