I have a 239 page pdf - it's a book - that was exported out of InDesign. I need to make some edits to many pages that are too involved to do them in Acrobat (involves images and buttons).

The pdf has color-coded bookmarks, links to websites, and links to other pages within the document.

Is there a way that I make the changes in InDesign and export the pages (maybe 100+) and keep the functionality of the original pdf. I don't want to have to recreate the bookmarks, links, etc. again. Can I merge the pdfs or replace the pages? Will this keep the existing bookmarks and links?

(I'm working in Acrobat Professional 8, on a PC).

You can select to include Bookmarks in Indesign before exporting to pdf. If you've manually created links in Acrobat you may have a problem. You can set hyperlinks in InDesign for bookmarks (for future reference).

Windows>Interactive

Or highlight your text and right click (ctrl click on mac) and then chose interactive, hyperlink.

But yes,

You can export pages 100+ to PDF (select the page range in InDesign) and then strip in the rest.

In the Acrobat file, save as (always keep the original)

In Acrobat

Documents>Replace Pages

Select the page range and the new document you just made from indesign and replace the pages.

All previous bookmarks will be kept but the new PDF you strip in won't have them, unless you have bookmarks and hyperlinks selected in the output options.

Most of the time email address and web addresses are automatically tagged as hyperlinks or bookmarks, can't remember which.
