Partner R7 Why does line default to Intercom Button?

Lightning struck my Avaya Partner R7 system. I had to replace the processor and the large voicemail card. Now the phone line defaults to the Intercom button instead of the telephone line. I have a rollover for the three lines. No matter what I do, it still defaults to the Intercom only on ext. 10 and 11. It is fine on all other extensions (7 others). All you have to do is press the phone line button and you can call out or answer, but my boss would like for it to work the way it is supposed to.
 
it is called Auto Line select and can be changed per extension to be different for every extension on the system
