Under 'Default Processes Policies' I have the option to overwrite client exclusions unchecked. Yet any exclusions added at the client are still being removed.

Has anyone had this problem? Does anyone know how to fix it?

Have you enabled Low or High process policies as well with a different setting (this would override the default)?

Sorry - I should have thought to mention that.

It is set to use the default settings for all processes.

One thing that was a 'gotcha' to me when I first started with ePO was that there are really two sets of definitions, Server and Workstation. Look at the top left corner of the policy window and note where the small triangle is. If you are trying to apply settings to a server and workstation has the triangle beneath it, you will bang your head against the wall like I did for half a day. Hope this helps.
